Description of problem:
The customer is facing some issues related to pulp structure, the # of rpm/symlinks are different from metadata and when the customer tries to regenerate metadata, the structure still the same.

Steps to Reproduce:
1. Sync a repo
2. Delete some rpm/files from repo structure
3. Via webUI tries to regenerate Metadata

Actual results:
Pulp task will be concluded with the message nothing to do because metadata still the same/updated.

Expected results:
Regenerate the pulp structure just to guarantee all rpm/links will match with the number on metadata.
