Description of problem:
After doing the refresh manifest, some repos got orphaned and caused a lot of problems to the customer.

How reproducible:
100%

Steps to Reproduce:
1. add a manifest with physical or virtual nodes + sap
2. enable and sync a repo from sap
3. remove the sap from the manifest and refresh it

Actual results:
The SAP repo will be marked as orphaned in the repository page

Expected results:
not be around or if still around, satellite should be able to handle better this situation as we are doing currently
