Better support for cleanly updating from one version of the plugin to another.

It appears there might be some issues with updating the tools from one version to another.

Now, there might be some scenarios where this just cannot work, for example if the newer versioned plugin is targeting an entirely new target platform (eg. oxygen -> photon); however, for other smaller/normal updates, this should be possible.
