ModuleSpecification historically provided List views of a module's configured dependencies, when a Set was a more appropriate storage structure. It also exposed a method allowing outside code to mutate its internal storage structures.  This has been cleaned up by adding new API and deprecating some old API. This issue is to track removing use of the deprecated API.
