The logging subsystem add handler does not extend the AbstractBoottimeAddStepHandler and therefore must add the restart level flag. Either the LoggingSubsystemAdd operation handler needs to extend the AbstractBoottimeAddStepHandler or the LoggingResourceDefinition needs to include the restart level flag.
