      Steps to reproduce:

      $ nautilus & gedit &
      << set the gedit window to Always on Top >>
      << click to focus nautilus >>
      << press Ctrl-N >>

      The second nautilus window should start on top the original nautilus window.

      Window stacking not involving the Always on Top window should work as if there were no Always on Top window.
