update-tool is unable to handle zipped wars from domain mode deployment

      This doesn't work (even though the original MANIFEST.MF file is preserved by using -M option of jar command):

      The patch installer is unable to patch zipped wars, which makes patching a domain mode installation unnecessarily hard.

      Note that on BxMS 6.4.0, RHBRMS-2757 is causing the MANIFEST.MF file to be empty, so this needs to be resolved first.
