Update Elytron Tool docs to add instructions for converting cli scripts generated by elytron-tool to be used in domain mode

Some of the features for converting filesystems and adding encryption or integrity checks using the elytron tool generate cli scripts to update the server configurations. However, these scripts can only be used directly if the server is running in standalone mode.
