Boolean values in configuration overrides are either lost or overriden incorrectly

When creating new configurations based on other existing configurations, either:

• boolean values are being overriden when they shouldn't have been
• or boolean values of existing configurations are not ported over to new configurations

Vladimir, this seems related to the work you did on applying configuration overrides, could you please look into it?
