We already document how to run multiple Connect clusters in parallel in https://strimzi.io/docs/operators/latest/full/deploying.html#con-kafka-connect-multiple-instances-str. Since MM2 is also based on Connect, it suffers from the same issue. We should have some section to show how to do it for that as well.
